I have two main questions which apply to any leather-wrapped hard case build.
QUESTION 1:
Most hard cases are connected using some type of hinges and are then covered with a leather flap in the interior so the hinges will not be visible from the inside of the case. The following picture from niyona is an example of that.

Some other ways to connect the top of the case to the bottom I think is using the technique taught by Philip sir using Chicago screws with a separate hardbound flap at the back. I am guessing this is what is used even in the construction of Equus attache cases (Shown in pics below) as I don't see any hinges from the inside when I viewed their making video.

So here is my QUESTION. If I want to have a clean look on the inside without a flap and no visible hinges. How should I go about joining the lid with the base?

QUESTION 2:
My second question is regarding the slats (hoping this is what they are called) used in the inside of the attache case. They can be seen in the following picture again from niyona. They are attached to the sides of the base interior. I don't see any nails or screws which are holding them in place. I'm sure they are glued but is there any other mechanism holding them in place.

Guess 1: Some methods I can think of would be to miter the slats to create a tight fitting. This is done even in woodwork when they install slats to the interior of a box.
Guess 2: The other thing that comes to mind is using hitting a nail in the slat board before wrapping it with leather and then nailing it into the side of the interior base with glue as well.
I tried searching the net a lot but couldn't find anything related to leather wrapped hard case making. If you'll come across any material on this topic, please send the link. Much appreciated.

Have you tried asking Jonathan or Charlie about the techniques they use? I would probably start there. If it's ok with them, perhaps you could share what you find here?
I think this image answers your 1st question.
You can have a piece of leather going from the bottom part to the apart part all along the back. You hide it "connection" part behind the liners on both the case and the lid. Anything you use behind it is simply hidden away. Niyona does the same.
2- The slats in the Niyona case you showed us are wrapped in leather. same leather as the pocket on top. It just happens that the color is close to wood and you think it is only wood (I am assuming you think that). I am pretty confident there are nails hidden under that liner and also glue was used.
